In the conflict between Mughal emperor Akbar and the Rajput king Rana Pratap, Akbar's army was led by a hindu, Man Singh, whereas a senior commander of the Rajput army was a muslim, Hakim Khan Sur. Hakim Sur commanded a 5,000 strong Afghan contingent which fought alongside the Rajputs against the Mughals.

Whereas Rana Pratap escaped from the Battle of Haldighati, fought between the Mughals and the Rajputs, and would later die in a hunting accident,  Hakim Khan Sur died fighting for the Rajputs in the Battle of Haldighati.

The above shows that the Mughal vs Rajput conflict should not be viewed as a Hindu vs Muslim conflict.

As a postscript, I should mention that the Rajputs and Mughals made a peace agreement after the deaths of Rana Pratap and Akbar. Rana Pratap's son Amar signed the peace agreement with Akbar's son Jahangir under which the Rajput state of Mewar accepted Mughal suzerainty in return for various concessions from the Mughals.
